The men's Nike Free 3.0 V4 shoe uses an IU midsole foam for cushioning, whereas the men's Nike Free Run + 3 shoe uses a Sculpted Phylite™ midsole for cushioning. You may want to visit the vendor's website for detailed information on the materials used in the construction of these shoes. I can not state which shoe I think is better on this website platform, but you may get a better idea for yourself by reading consumer reviews on the styles. To me, I couldn't really notice much difference in the cushioning. I only tried the shoes on tho, which is a far step from running miles in the shoes. Both have the same materials for the outsole, and the Nike Free 3.0 V4 has an insole that can't be removed whereas the Nike Free Run + 3 shoe does have a removable insert. This could be the deciding factor if you use orthotics.
